Kawajiri is first seen with the rest of the Aeon Genesis scientists, who are travelling to the Chaos Lab, where Aeon Genesis's experiments are being held. When Ai is captured by Chaos, Kawajiri identifies himself as the leader of Aeon Genesis. He explains that Aeon Genesis is not a part of Chaos, but is instead of Chaos, and that he is looking for the one who holds the key to the seal. A few days later, Kawajiri sends Ai to Chaos, with orders to kill him. Ai reluctantly agrees, and kills Chaos.
