In Wartortle Wars, after an arduous battle, Wartortle defeats the evil Pokémon Mewtwo and uses the Final Flute to open a portal to the Distortion World. While falling into the portal, Wartortle is swallowed whole by the portal. After falling into the Distortion World, Wartortle experiences several different dimensions, including a world of darkness where he is mistaken for Captain Hero. Wartortle is rescued by his Trainer, who had his soul split while falling in. After defeating the villainous Mewtwo, Wartortle returns to normal and reunites with his Trainer.
Wartortle then appears in the chapter "Totem Heroes" where he is on a mission to stop three legendary Pokémon from attacking the world. He fights alongside Goldeen, Seaking, Spearow, Dewgong, and Poliwhirl against Articuno, Zapdos, Moltres, and Dragonite.
