Alan Aramaki personality type is ESFP, but I have had no problems with him being anything else.
I'm not sure how he came to be ESFP, I just assumed it was because of how he acts. And if you've read my other story, I don't think he's very ESFP-like at all.
I've actually had more problems with him being an INFJ. But I don't have a problem with him being an INTJ.
As for who he is now... he's probably an INTP. He's very much like an INTP in personality. He's very analytical and extremely intelligent, and even though he likes to be sarcastic, he can be very understanding and compassionate as well.
I don't know what you mean by "plot holes". If you're talking about "the end", then it's pretty simple:
1) He wakes up in the hospital after the bomb blast. He needs to find out what happened and he needs to find his friends and his brother to warn them that there's a bomb and that they better get out of town.
2) He goes off to find his friends and his brother to warn them about the bomb.
