The reason for the discrepancy is that, according to Luthor's own statement, he is only aware of himself as Clark and, in all other respects, he believes that he is Superman. According to the official comics continuity, Lois was killed in a car accident in "Superman: Psi War" #1. Her body was cremated, and the ashes were given to her parents. It is this version of the story that is continued in "Superman: Psi War" #1. In this story, Lois's ashes appear to be the origin for Lois Lane of "World of Krypton!" #2.
The original comic book continuity has been expanded upon in "Superman: Psi War" #1 and "World of Krypton!" #1. The first issue shows Brainiac killing Lois Lane and making her into a cyborg, while the second issue shows how she was able to escape and return to life.
The storyline has also been expanded upon in the Superman Family comic books. In "Superman Family #225", Brainiac brainwashed Lois Lane, making her into a monster that he used to attack Clark Kent.
