Lilly was born in Qufu, China on July 29, 1941 to a Catholic family of Irish ancestry. After graduating from high school, she was accepted into Shanghai Jiao Tong University in Shanghai. When she was offered a full scholarship, she chose to pursue her studies there and became the first woman to earn a degree in computer science. She went on to study at Stanford University in the United States where she earned a PhD in Computer Science. She began her career in the United States as a professor at Purdue University, where she began teaching at the age of 32. She was the first female professor (male law professor) at the university, and the first female professor at any Big Ten university. She remained at Purdue as professor and research professor until her retirement in 1986.
In 1986, she moved back to China where she was hired by the Chinese Academy of Science to serve as a professor at the Chinese Academy of Sciences. She served as the head of the department for the next eight years. In 1988, she established her own company, the Lilly Research Center in Shanghai, which provided consulting services to government and private companies in various research fields.
