Pomfrey was born in Surrey, England, to an upper-class family. Her father was a physician. When she was still a child, her family moved to Malta, where her father became chief medical officer for the island's government. She attended boarding school in Switzerland. Afterward, she attended the University of Malta, where she received her Bachelor of Science in biology. She later returned to Switzerland to study medicine at the University of Geneva, where she received her Doctor of Medicine in 1972. She completed postgraduate work in experimental pharmacology at the University of Geneva.
Pomfrey earned her medical training at St. Mungo's Hospital for Magical Maladies and Injuries in London, where she worked for three years under Dr. Eileen Prince. She also worked at St Mungo's for a year under Dr. Beatrice Pettigrew, who was the head of the hospital at that time.
Upon graduation, Pomfrey accepted a position at St Mungo's working under the leadership of the then-Headmistress Madame Pomfrey.
