The character designer for this game was Yoshitaka Amano, best known for designing characters for Final Fantasy VIII and Chrono Cross. The character designer for Persona 2: Innocent Sin was also Amano. The Persona 3 character designer was Shigenori Soejima, who had previously worked on the personality design for the original Persona and the Persona 2 duology.
For the protagonist, Amano created a look that was very familiar to his younger self: he has black hair, wears a school uniform like the protagonist in the previous games, and has a black eyepatch on his left eye. Amano felt that he had more freedom for this character compared to the more restricted expressions of the characters in the previous games, and thus went with a more provocative design for this character.
