Kyle personality type is INTP, so he never had the "social" part down. He's an individual thinker, but he wasn't really socialized to be one. So he's the guy who's always in the background of life, saying "let me think about this for a second," and then suddenly, out of the blue, he'll say something brilliant and insightful.
He's always been like that. But since he was a kid, he's never had a girlfriend. Even in high school, he was like: "I don't understand girls."
So he was confused when he found out that Emmett had a girlfriend.
Emmett was suspicious of Kyle from the beginning because he knew how Kyle was at school, and he also knew that Kyle never had girlfriends before. Kyle's like: "What's up with you and girls?" and Emmett was like: "I'm not talking about you."
